The levels that Sonic goes through are all part of Eggman's plan. Eggman wants to beat Sonic once and for all, and Sonic is going through stages and bosses specifically designed by Eggman to challenge him and finally defeat him. This can justify the odd and deliberate nature of Sonic's levels.
